Considering you can modify just maps and then load up an older save file without it crashing, it should work. However, you can NOT modify certain scripts, and many other changes can cripple the game for an old save. If you're going to do your game this way, I recommend getting all of the gameplay aspects set first before working on the story, and then don't change anything about the gameplay without changing every chapter.
