I won't go as far as to say it's not possible, since darn well near anything is possible with a script, but highly doubtful. The closest I've seen to 3D on any RPG Maker system is an isometric view close to what Final Fantasy Tactics looked liked, and most of those games don't get far passed the developing stage because of the amount of effort needed to design it in RM. RM was mainly intended for 2D, which is what most people use it for. You could always check other software not related to RM, and you may have better luck.

There's a first person dungeon script for VX. To be honest, I don't know exactly how Phantasy Star games work so my idea of what you call "3D dungeons" is closer to a Might and Magic appearance. It's of course not real 3D but pictures and only emulates the effect.
It's still very complicated to use regardless.
