I'd say B and C are great ideas because you'd be exploring relatively new territory. C sounds more interesting since there's conflict and tension. Can you let us know what your gameplay is going to be like? As in, will they fight as a team throughout the game or will you switch back and forth? If they are a team and you go with C, Noriko's unrequited love might affect their teamwork.
How do you plan on developing Everlyse's character if she is mute? How does she express being cheerful and happy? I like mute protagonists, but they tend to be blank slates.
Overall, I say just keep in mind that they are high school students, so they are more likely to struggle with their feelings and get teased by their peers. Don't go out of your way to paint a rosy, picturesque romance because you're worried about offending people - high school romances are often rocky and awkward.
The Sailor Moon manga/anime (the Japanese version, at least) has two lesbian protagonists who are in a relationship, Sailor Neptune and Sailor Uranus. I'd recommend watching episode 92 of the japanese version of Sailor Moon to see how it tastefully (and humorously) deals with sexuality. Also, during that whole season each of the other girls at some point develops a "girl-crush" on one of the lesbians. That series, I think, does an excellent job of exploring the thin line between physical and romantic love.

Let me try to give you all the view of the setting to help first. The setting is modern day Japan in Yokohama. They are two females high school students. The main protagonist, a American, had a painful past that resulted in her being a mute. She is cheerful and happy. The second character who is Japanese, is a cool headed, calm and a collected type. They both open up when together.
Main protagonist: Everlyse
Second main protagonist: Noriko
Relationship A - Everlyse defeats Noriko. They both become very close friends, almost like blood sisters. They do everything together having the best time in their life. Funny part: Their so close, people think their lesbians which often leads to the people who thinks so with a punch to the jaw or other funny scenes.
(I feel this one is the clean version. Just in case people don't really like B and C.)
Relationship B - Everlyse defeats Noriko. Noriko falls in love despite their same gender. Noriko becomes happy and shy around Everlyse. Later on in the story. Everlyse feels the same and build a strong relationship. Funny part: Noriko really loves Everlyse and is often jealous. Leading to funny scenes.
(I feel if I can write them just as good as a boy and girl couple. People wouldn't mind, as long as I don't make it seem like lesbian couples are a joke or something to look at for men.)
Relationship C - Everlyse defeats Noriko. Noriko falls in love despite their same gender and steals Everlyse's first kiss. Resulting in Everlyse rejecting her. Funny part: Noriko tries to have Everlyse fall for her. Either Noriko gives up or they do fall in love depending on where I go with the writing.
(To be truthful, C will act like a anime almost. Nothing +15 of age rated though. There will be funny scenes that Noriko will do like taking pictures of Everlyse in "odd" poses while she in gym shorts. -Text mention-)
I'm afraid on how some people would react to the whole lesbian relationship because they may think: "Oh, a guy writing lesbians in his stories. He's just going to make them all sluts and do perverted things."
If you all think it may be a okay idea on the lesbian relationship. I promise I'll try to make it serious with no random out of the place perverted scenes. And because I'm trying to make a story that's both funny and serious when the time come, I figure I can balance the relationship.
For the more friendship. I'll do the same. You can never go wrong with the A options. But I want to know what you all think.
